I totally understand your confusion...sometimes it is the "little" words that create the biggest problems. Here is another way of rephrasing the sentence below (without using the word "but"):

The ongoing experiment in “radical transparency” at Bridgewater Associates and the culture at Netflix [...] are just two of [several other] examples of the overriding belief that the way to increase performance in companies is through rigorous, frequent, candid, pervasive, and often critical feedback.

It means that there are more than two examples (possibly several) of this overriding belief, but they are only listing two here.
