In this study, a dog has a current passed through it to induce a thrombus in the carotid artery.

I suppose this is something like 'the integral value of the ratio of ... with respect to current supply time' or 'the value of the ratio of ... integrated with current supply time' but I don't fully understand how the parts relate or how to word it.

(I assume my parsing is correct. Everything before 値 modifies 値, which is the object of とする [とし])

The whole phrase can be translated something like 'the ratio of carotid arterial blood flow during current conduction to that before conduction, integrated over the period of conduction'.

Or, it can be paraphrased as follows:  
the value which integrates the ratio of A (通電中の頚動脈血流量) to B (通電直前の頚動脈血流量) with respect to (通電時間) [However, this phrase could introduce confusion into the modification structure between “B in the ratio” and “with respect to”.]    
I gather “比” in this case is “A (通電中の頚動脈血流量) とB (通電直前の頚動脈血流量)の比” and vice versa. What to be integrated can be simplified into two parts: “比”を”通電時間”で積分・・・.

The parsing of 'the ratio of carotid arterial blood flow during current conduction to that before conduction, integrated over the period of conduction' for this portion is incomplete and therefore vague and unclear, because it does not necessarily depict the modification relation among the three key words; “通電直前の頚動脈血流量に対する通電中の頚動脈血流量の比”, “通電時間” and “値”.
When the verbal phrase “integrated over” is used in this situation, this portion should and must be expressed as “the value in which the ratio of blood flow in carotid artery during current conduction to that immediately before such conduction is integrated over the period of the passage of electric current therethrough”. As I said, the verb ‘integrate’ is used as follows:
「○を…で積分する」= “integrate ○ with respect to …”.
