I am guessing that 予算率 is short for 予算達成率. So the above might mean: Gross profit margin was y%, compared to our projected budget achievement rate of x% ??

I don’t know correlation between gross profit margin and projected budget achievement rate you mentioned...
If the difference between 予算率 and 粗利率 is not so significant (e.g. 65% and 60%, respectively) ,
there is a possibility that 予算率 may be “projected” gross margin.
In addition, 予算 is sometimes used to mean projection as in the link below.
